I'll put it to you this way. The powerlogs sit right between stock manifolds and good headers as far as performance goes. You will feel and here a slight improvement with PEM or powerlogs. The front is really all that needs to be done. The back is much more open then the front. It'* a good first step and cost wise not to bad, perhaps $150 or less when your done. You will also be able to sell them when you go to headers. Changing your front manifold is about a hour job, perhaps more. Exhaust work never goes as planned, trust me I know, I've done a few and even the easy jobs are a pain. Get extra beer, and close the garage door, otherwise the local kids will here some colorful words.

Mods like Venom said can be like women.
Me personally, I'd say that if the scale is 0-10,
Stock manifolds 3 (Rear manifold is fine, front has more restriction than it should)
PLog 8 (Using only a front plog you can achieve nearly the same results as small tube headers)
Headers 10.. afterall..that'* why they are headers right?
Since you are doing the exhaust..do it and don't look back. My preference is stock and quiet. Not many people agree with my feelings (neither does my car).
On an IC. You can see great gains out of the box on a stock motor. The reason is, the cooler the air going into the cylinders, the less chance of knock. The less knock the engine sees, the more timing from various areas your pcm can add if it doesn't see knock. That'* all good to a point because after the IC you can hve some timing added to your pcm or run a lower octane fuel.
