I'd bet the cylinder is clocked improperly.

It is aligned properly. It can only go in one way and that'* in the run position

I've replaced the lock cylinder housing, ignition switch and lock cylinder and have it running. Now the problem is power windows, radio and wipers still on after its turned off.

I found out that the lock cylinder housing activation dials where broke. I've replaced housing and ignition switch and lights came on and it started. Thanks for all the information.
