Warren, be careful you don't sink more money into your car than it is worth. If you are able to change engines and repair your transmission for the cost of parts it is worth doing the work. If you have to pay someone to do this, don't spend more than the value of a good running 94 Bonneville.

The transmission should be upgraded as well to the 4t65e. If you can source a 97+ parts car, you should have just about everything you need, and the door would be wide open to tuning and mods.

Oh, and they did make some that used the 4T60, but the HD is a Heavy duty differential with a different gear ratio.
I say to swap both since you indicate the engine and tranny are shot anyway right?

Ya its shot but on the brighter side of things the new tires I had just installed not more than 6 mo. ago will fit on the SHO thankfully (and ya I know Ford is not worthy! lol) Anyway I have been thinking of just sending her to that boneyard in the sky cause Im not sure if its worth it after all the other stuff I had put on it before this craptastrophe thanks to Roy for sending some sense this way! (P.*. Ya my geography was a little off I thought you were near Alaska or something!!) Also I think I could find something a little better suited for the series 2 power (maybe an early 90'* Tornado???) but I cant do anything before I deal with my moms stupid Jeep Cherokee headaches, dumb viscous fan clutch stuck on and roars like a lion down the road! (4.7L mopar v8 = clack, clank, rattle, slap, tick, buzz..... Yet then it runs strong?? explain that one to me!!!) Im no mopar fan but the way this engine sounds its like it should have blown up long ago!

Well good thing those fans just screw right off! Anyway I was able to locate a series 2 complete L67 engine and trans, Im going to look at it today. Im not to sure as of yet what year but the guy said the car had just under 75K and was in an accident (It seems that accidents are the only thing to save them from high mileage!!) Ive put so much money into it already I might as well go all the way (That seems to be the norm these days!). Whats the difference between the 4t60e and the 4t65e?? Will the dash/gauge cluster read if I go to the OBD2 set-up or should I plan on taking the dash out as well?

Not sure on the trans, but as far as OBD goes, thats gonna be iffy.
A 95 PCM should work.
96 not sure.
97, not with your current cluster. The PCM sends 5v to the fuel tank for the fuel level. Unlike the 95, the cluster sends 5v to the sending unit. Amongst other things.
It could turn into an electrical nightmare between the PCM and cluster. You would need to upgrade the OBD connector to version 2 with the wires. The list goes on.

Well I liked the newer style gauges anyway, hopefully a newer cluster will be a direct fit... But I had a brainstorm today and I thought what about a newer style 3900 V6 in a 9C1?? Is that feasible??
