There are lots of places the leak could be coming from. Almost all, probably all of them are discussed in Jr'3800 super duper water leak thread (almost 7500 views!) I'll go search water leak keyword and Jr's3800 author and see what I find.....

I actually had to go back and find a better set of Door seals... Funny part is that they came from a 1995 SSE and were Graphite color..
Inside the seal is Metal and it is plyable.... At the point where the seal attaches to the car you may have to close the gap in the seal all the way around.... In other words you may need to ben the metal back to its original shape to acquire a proper tight seal...
Its also possible to have a leak from under the hood hinge at a body seam... Also possible for it to be the HVAC inlet or a Sunroof Drain... All of these can cause water leak headaches..

My car was also leaking at the seams on the floor board/firwall/inner fender junction. Pull up the carpet and see if the pinkish hard putty has cracks. If so, get some water proof marine epoxy and brush a fairly thick coating down.
