Vats can disable the starter & fuel injectors. I don't believe it has control of the ignition system. I was hoping you'd go into more detail when I asked how you checked for spark. When you checked for spark from the coil terminal was the spark plug wire connected to the other terminal?

Ok, if it is cranking, and if you have good fuel pressure, it aint VATS related. This also means that the computer probably knows what the heck is wrong. You won't see the "check engine" light on while it is cranking because that is part of the power re-distribution during crank I think, and of course the light will be on with the key in "run" but the engine isn't running....so.....with it being a '93, you can short the terminals at the steering column to get the "check engine" light to flash certain codes. I do not know which terminals they are (search tech info for "code retrieval" or something to that effect), and if it is anything sensor related, it *should* tell you what the computer isn't seeing, or sees and doesn't like.
