Actron support requested the FW/SW version of the tool, said it may be an older version that had a bug. Just bought it a few days ago so unless it has been sitting around for awhile on the stores shelf I find this highly unlikely.
This is different stalling than what I experienced caused by PCM. In my case, it would always re-start and run, but would stall more and more frequently.

Not sayin' your problem could not still be the PCM, just that the symptoms are different. I wonder if it could be the crank sensor. That, at least is not too expensive to change out.

Wow, all these issues in the same post are going to get confusing...FWIW, the flashing temperature control is an indication that the HVAC programmer has detected a fault in the system. Since you have indicated that the AC is not working, but believe the AC clutch is engaging and it is holding a charge, you may have a malfunctioning airmix door actuator. The actuator moves the airmix door in the ducting which adjusts to blend the amount of cold and hot air discharged through the system into the cabin. Do you get HOT air instead of cold?

OK, the air temp does not seem to be any different with AC turned on or off. I hear a click from the passenger side when I select or de-select the AC but I do not hear any actuator movement, also do not feel any difference in engine idle as I would expect when the AC is normally turned on.
Both ground blocks (passenger and driver side) appear to be in good condition, no obvious corrosion or damage.
Still have had no luck communicating with the PCM.

By the way, thanks for everyones suggestions and help so far. Greatly appreciated!

Don't worry about all the issues in one post. I just want to make sure we don't lose you as we toss ideas out.

Anways, on the no A/C. Double check to make sure your compressor is engaging.

If it is, then you may want to remove the glovebox, and look through a small hole in the dashboard bracing. The hole you want to look through will be the one closest to the driver'* side as shown in this pic.

This pic is looking through the hole, behind the glovebox that shows the airmix door actuator rod in place in the white connector that is attached to the airmix door to determine how much hot/cold air. There is small black plastic box that you can't see that drives that rod. While looking through the hole, adjust your temperature on the contol panel and observe what the rod does. It should move all the way to the paseenger side for full heat, and all the way to the driver'* side for full cold. It is bind, pops, or clikcs and doesn't move or moves erratically, then the airmix actuator is broken.

Here is a drawing showing the airmix door actuator location. You can't get to it though the glove box. You have to go from underneath or take the dashboard off.

I finally found some time to work on my car... It appears as though the actuator is working correctly but it does not appear that the AC compressor is engaging. I was told by the previous owner (my father) that you can force the compressor to run by shorting it, or something like that. He told me it tells you how to do it in the manual. Anyway, even when he had the compressor running it did not produce cold air. It has been verified that the system does hold a charge.

Was never able to get the computer to communicate so I gave up and returned the scanner, however when I pulled the computer out of the car I noticed that the ID number on the removable module in the computer does not match the label on the outside of the computer. Not sure if that means anything but thought I would mention it.

Guess I am not sure where to go from here - with the climate control issues and the check engine light. Any more suggestions?
