I had a similar problem several years ago. Mine turned out to be the harmonic balancer (main pully on the engine). It'* rubber part was deteriorating, causing it to change shape slightly--and the interruptor vanes were cutting into the crankshaft position sensor. Pull codes--if this is the problem it should trip a code. Not all the codes turn on the check engine light.
