Does anyone think a vacuum leak could cause this? I know it isn't constant, but the vacuum leak doesn't have to leak all the time. Would seem strange that it is only at a stop/ish when it would leak but that is when you are on the brakes. (brake booster )

I felt it.. doesn't seem like a vacuum leak. Although we shouldn't rule it out.
Ryan.. you changed most of the lines one of the times you were over?

I see the SES light.... what are the codes?
Being a 94 you will have the P0--- and P1--- codes

well, this sounds like the same exact thing that my car did last year. It was stalling, sputtering, chugging, surging, stalling at stoplights, hesitating, etc. I replaced the TPS...no go, still did it. In fact the TPS I installed was bad and I put back the one that was originally in the car, Which is the one I still use today. It was the MAF sensor, 100%. I was getting ALL KINDS of codes..., one for the TPS which was not bad, the IAT (not bad), something about the EGR (not bad), and then code 34 for the MAF. I ran down to my local yard, grabbed the MAF off another LN3, installed, and EVERY code dissappeared. Our engines are very similar, I suggest you try that. I am not gonna say go buy a new one...because well they are expensive as hell, so just go grab one and see if that fixes it, that way if it isn't the problem you aren't out $200 some dollars.

Just above idle, part throttle, normal acceleration. Right when you are having your trouble. Fix the EGR issue and I'll bet the stumble will be gone.
BTW, EGR opperation is not usually allowed by the PCM until the engine is warm, so if this is only happening on a warm engine then that would kind of tell me that it is related to your EGR fault.
Unplug the EGR valve and drive it, does the problem go away?
