The transtune minimized this down to 2 seconds, and about 25% smoother [to the point where I like it.. any smoother, and I won't know if it engaged or not].

This is true, but his symptoms resemble mine, and IMO I wouldn't be suprised if this was the problem. I have two friends with Bonnevilles [of my gen]. One is an '87, another a '90. Both have VERY harsh shifts in the morning, especially reverse. One of them is pretty handy around cars, and he has no clue why it'* doing that, but he isn't too worried, since it clears up for the most part when the car warms up.

I asked the same question over here
http://www.bonnevilleclub.com/forum/...488&highlight=
and to be quite honest I would trust the guys that have been into this stuff with problems before and have cars that are actually on the road .
I am actually going to bring the car in on Friday for a FILTER AND FLUID ONLY. I am NOT doing a flush on the recommendation of a couple of members "Rogue" being one of them that knows his ****.
One thing to remember is that is you are having problems with the shifts now then your problem may get worse with a filter and new fluid. Reason I am saying that is because right now your fluid may have broken down ( mine is actually almost like partially used engine oil in color) and it may be thinner than it should be. So if you happen to have an O-ring or something that is leaking a bit internally the new fluid will be running at a higher pressure and may make your problem worse.
On our old cars it is a chance but I can't stand seeing fluid like that in the trans. I only held off this long because of all the talk about doing a flush then a couple weeks later it blows.
As for getting a proper flush done, YES there is a machine that is used to flush out your tranny properly.
The only thing that I may do is do a filter and fluid change and again in about 5,000kms to 10,000 kms I will do it again. But I will keep an eye on the condition and color of fluid.

For some reason, I think I smell a hint of somebody making fun of the fact my car is not running? Remember, I am doing a top end rebuild. This is a planned not run, thank you very much.
You have the info, it'* up to you. just don't post what you do..

No you SHOULD post what you do and what the results are. Mine goes in on Friday and I will be watching it closely for any slipping or loss of power etc...
At least with two of us doing this as we speak we can use it as a reference. I mean I know my car gets driven daily and my fiancé knows the car more than I do since she is the one driving, cause I am out of town. She always tells me if she feels the car is not quite right, any sounds that shouldn't be there. She is really good at it to. No matter how small it is, she tells me and wants to know what was wrong. She is also not sure if she wants me to get the filter and fluid done since we have no problems with the tranny as we speak.
She also takes it easy with the car so the tranny will not be working over time once it gets done. I am going to be checking the tranny fluid color when I can ( out of town all the time). Then do the Filter and Fluid change again in a few months. I am not putting ANY kind of additive to the fluid either and not going synthetic. I am going to be putting a couple Hard Drive magnets inside the pan just in case there is debris. I just ( yesterday) put 2 on the outside of the pan.

seafoam
If seafoam cleans the trans out there is a 50/50 chance it could fail from flushing it.
Due to a bad seal. If is a sticking valve body then a simple additive to lubricate it will
help. Then a trans filter and fluid change. - No flush.

Our 90 SE trans has always (June 1990 delivery) had a hard 2-3 shift on light throttle which clunks if you back off just as it is thinking about shifting. Also, when cold the idle rpm is about 300-500 rpm highter than warm which will make N-anygear or P-anygear harsher than when warmed up.
I tend to be gentle with gearboxes (heritage of endurance racing) and avoid things like droping into reverse while moving forward or spinning on a slick surface then pulling onto dry, it is the shocks that hurt a transmission.
Just my opinion.

Mine does that too [November '88], except 1-2 also. The 2-3 isn't as bad as the 1-2, however the 1-2 isn't consistant. I cannot seem to reproduce it to much quality, but the 2-3 I can reproduce no problem. I just keep on the throttle, and it'* got a nice, smooth shift .

I dunno, but mine likes to do it when you're going say, < 40km/h (20-25mph) in 2nd and let off the gas. In my case, I'm still thinking mounts.
